DESCRIPTION OF CHANGES:
Problem:
Several dependencies were not correctly set. Part of it was reported in the issue listed below, part of it were due to newly introduced physics, such as GFL cumulus scheme.

ISSUE: For use when this PR closes an issue.
Fixes #2362

1. Tested compilation before and after.
2. Are the Jenkins tests all passing?

RELEASE NOTE: Dependencies for a few routines have been updated and corrected.
