fix(mapper): number the intron center from upstream - #259
The central base of an intron of odd length is as far from the exon before it as from the exon after it. HGVS numbers it from the upstream exon, with a +. hgvs-rs, like biocommons/hgvs, took the exon on its left on the genome, which is the downstream exon on the minus strand. So NC_000003.11:g.38634142C>A gave NM_001160161.1:c.2263-5078G>T, where Mutalyzer gives c.2262+5078G>T. g_to_n and g_to_c now take the strand into account. The plus strand, introns of even length and the mapping back to the genome stay as they are.
CigarMapper::map_ref_to_tgt() keeps its signature and its choice, so this is no breaking change; the alignment mapper calls the new map_ref_to_tgt_on_strand(). Two expectations in regression.tsv change, SCN5A and FBN1, both the central base of an intron on the minus strand. biocommons/hgvs had the HGVS form there until 2019. New tests cover both strands and both parities, and DIFFERENCES.md lists the difference.
HGVS, Mutalyzer and biocommons/hgvs
HGVS (numbering, the only place that covers it): "in introns with an uneven number of nucleotides, the central nucleotide is numbered relative to the upstream exon followed by a + (plus): e.g., ..., c.87+676, c.87+677, c.87+678, c.87+679, c.88-678, c.88-677, c.88-676, ...". The numbering refers to the coding DNA reference sequence, so upstream is 5' on the transcript.

Mutalyzer annotates NM_001042723.2 on NC_000019.9, with the same exons. Its normalizer corrects c.2263-5078G>T and c.7571-133A>G to the + form ("Point corrected from '2263-5078' to '2262+5078'"), and likewise NM_001042723.2:c.14350-889C>T to c.14349+889C>T.
biocommons/hgvs fixed this in 2014 for biocommons/hgvs#205 ("the bias should be to measure relative to 3' end of the 5' exon") with a strand-aware tie-break, and regression.tsv expected the + form for SCN5A and FBN1. The CIGAR-based mapper of 2018 dropped the strand. The regression test did not notice, as its _rm_del_seq() had the arguments of re.sub() swapped and compared delins with delins. Commit 2cb053d fixed that helper in 2019 and changed exactly these two expectations to the - form. So they record what the 2018 code did, not a decision.
Checks
cargo fmt, cargo clippy --all-targets --all-features and the full test suite, ignored tests included, pass against UTA 20210129. A tie only exists for the base in the middle of an odd number of intron bases; n_to_g and c_to_g never land in a skip, so they keep their results, and both forms map to the same genome position. Interval ends are mapped one by one, e.g. g.38634141_38634142 gives c.2262+5078_2263-5077. The intronic normalization maps back through g_to_c, so a shifted variant gets the same numbering.
On a ClinVar subset and a targeted subset, mehari 0.48.0 with this fix changes 16 of 153113 and 3 of 14298 records, in the default mode and with --vep-compatibility-mode alike: 48 and 4 transcript annotations, all on the minus strand, 45 + 1 SNVs and 3 + 3 deletions. Only HGVS.c and HGVS.n change, each from A-x to (A-1)+x at one end, e.g. c.4999-49C>T to c.4998+49C>T and c.*374-49C>T to c.*373+49C>T. Consequence terms, HGVS.p and all other fields stay the same.
fix(mapper): number the intron center from upstream
Summary by CodeRabbit
Bug Fixes
Improved genomic-to-transcript coordinate mapping around introns, including the central base of odd- and even-length introns. Results now account for transcript strand when mapping positions and intervals.
Preserved existing strict-bounds behavior during coordinate mapping.
Documentation
Clarified how intron-center coordinates are handled on forward- and reverse-strand transcripts.
CigarMapper adds strand-aware reference-to-target mapping and strand-based tie-breaking for positions within skips. Mapper::g_to_n uses this mapping for both genomic coordinate endpoints. Tests cover intron-center mappings on forward- and reverse-strand transcripts.
Changes: Strand-aware coordinate mapping
Layer / File(s)
Summary
CIGAR skip mapping src/mapper/cigar.rs
map_ref_to_tgt_on_strand accepts a strand. Skip positions use strand-aware tie-breaking. Tests check mapping on both strands.
Mapper::g_to_n passes the strand when mapping both endpoints. Tests cover odd- and even-length introns on both strands. The documentation describes the central base mapping differences.
The strand-aware mapping can return an incorrect intron-center coordinate when alignment data contains an invalid strand. Valid strands are unaffected by this concern; validate strand values before constructing the mapper.

Explanation
The title "fix(mapper): number the intron center from upstream" matches the main change. The summary shows that CigarMapper now uses strand-aware tie-breaking for odd-length intron centers, so hgvs-rs numbers the central base from the upstream exon on both strands. The title names the mapper area and the intron-center numbering behavior. It does not mention the strand-aware tie-breaker, which the PR objectives describe as the core fix. The title is still a specific, accurate summary of the primary change, and it uses a conventional conventional-commit prefix.

The implementation correctly handles the HGVS rule for central intronic bases:
When dist_left < dist_right: anchor to the left exon (5' side)
When dist_left > dist_right: anchor to the right exon (3' side)
When tied: anchor to the upstream exon based on strand (+1 → left, -1 → right)
The offset calculations are also correct:
Left anchor: positive offset (+N from end of left exon)
Right anchor: negative offset (-N from start of right exon)
Consider adding a test for the strand=-1 tie case. The current tests only verify strand=1. A test case explicitly verifying that strand=-1 selects the right anchor on a tie would strengthen coverage of this fix.

I'm not sure this is the correct choice, but both variantvalidator and mutalyzer translate NC_000003.11:g.38634142C>A to NC_000003.11(NM_001160161.1):c.2262+5078G>T,
while hgvs-rs (and thus probably biocommons-hgvs) translate to NM_001160161.1:c.2263-5078G>T.
Rework of this PR on current main: the strand-aware tie-break without changing the public CigarMapper API, tests for both strands and parities, the regression expectations for SCN5A and FBN1, and a DIFFERENCES.md entry.

TxExonsRecord.alt_strand accepts any i16, and UTA ingestion performs no 1/-1 validation. Mapper::new stores the value.
For an odd-length intron center, strand = 0 or strand = 2 selects the right segment because the tie branch checks only strand == 1. g_to_n treats the same value as forward strand because reverse projection runs only for strand == -1, then returns the coordinate. variant::Mapper::g_to_n uses that result to construct the transcript variant.
Validate alt_strand as 1 or -1 before constructing Mapper.
