Create modules and files directory in .henchman folder #98

On remote systems, all modules and files/folders are located in .henchman. This could create issues if some file/folder being copied over has the same name as the module names. Visa-Versa.

A work around to this:

Remove staged files (copy, template module) after they are copied to the right location
